Upon learning of a mutant attack in Nigeria, Randy Hernandez and Monique Dupre joined Godzilla to investigate. After passing through the Nigerian armed forces, Godzilla bested El Gusano Gigante, prompting Dr. Elsie Chapman to uncover that the creature had been consuming plants used in the production of chemical weapons. Meanwhile, back in New York, Audrey Timmonds covered a garbage-consuming microbe that had spiraled out of control. H.E.A.T. boarded the Heat-Seeker as Godzilla moved through the city. Once more, the military attempted to halt him, but failed. When he reached the Nanotech Creature, he overpowered it, causing it to break apart into its individual components, which led Timmonds to praise H.E.A.T. for their role in defeating the P.E.M.C. Later, Dr. Chapman detected unusual signals coming from New Jersey. She shared them with her colleague, Dr. Mendel Craven, who identified them as faster-than-light tachyon pulses. The team traveled to New Jersey to look into the phenomenon, while Godzilla made the journey underwater, fending off numerous submarines and giant cephalopods. Soon after, he encountered a Cryptocledius moving in the opposite direction, which launched a sonic assault. Unable to determine the creature's purpose, Craven began researching the signals and discovered they were a distress call from the bottom of the Pacific Ocean, one that had been transmitting for 55 million years. Godzilla continued through an unnamed city, facing the usual resistance, until he was confronted by a Giant Bat that inflicted damage, though he managed to drive it back. H.E.A.T. then made their way to Site Omega, a military installation in the Pacific. Godzilla exited the city, battling massive rats and military units before heading directly to Site Omega on the ocean floor, where he faced more giant cephalopods and other undersea threats. Eventually, he reached the island and fought off another military attack before clashing with Cyber Godzilla, the cyborg reborn from the remains of Godzilla’s mother. She launched a missile barrage at her son, but was ultimately destroyed. After Cyber Godzilla fell, the aliens that had been present were seen withdrawing. Anthony Hicks approached Nick and offered him the role of lead researcher for the dormant mutations on the island, but Nick declined, choosing instead to continue safeguarding the undiscovered mutations.
