The game begins shortly after the events of *Halo: Reach*, with the *Pillar of Autumn* emerging from slipspace near a massive, ring-shaped structure referred to by the Covenant as "Halo." A Covenant armada attacks the ship, causing severe damage. Captain Keyes activates "The Cole Protocol," a classified measure that wipes all navigational data to keep Earth's location hidden from the enemy. Master Chief and Cortana battle through the wreckage to reach an escape pod, where they evacuate with a group of Marines. As they depart, they witness Keyes attempting to make a controlled crash landing of the *Pillar of Autumn* onto Halo. Master Chief and Cortana are the sole survivors of their pod’s crash, but they soon make contact with other survivors and rally them into a cohesive unit. The survivors inform them that Keyes survived the crash but has been captured by the Covenant and is being held aboard the enemy ship *Truth and Reconciliation*. Master Chief and a squad of Marines storm the vessel to free Keyes, who then orders the Chief to reach Halo’s central control hub before the Covenant and uncover the ring’s true purpose. Master Chief and Cortana journey to a facility known as the *Silent Cartographer*, which leads them to the control center. There, Cortana accesses the system and, upon discovering a critical threat, urgently sends Master Chief to find Keyes while she remains behind. Keyes had been searching for what he believed to be a powerful weapon cache, but when Master Chief arrives, he finds only signs of a struggle and a recording that reveals they have accidentally unleashed the Flood, a parasitic species that spreads by infecting sentient life. The Flood’s release triggers Halo’s AI, 343 Guilty Spark, to enlist Master Chief in recovering the Index, a device capable of activating Halo and stopping the Flood’s spread. After retrieving the Index and preparing to use it, Cortana reappears and warns Master Chief against activation. She has learned that Halo’s function is to exterminate all sentient life in the galaxy, effectively starving the Flood of hosts. Guilty Spark confirms this grim truth. With this knowledge, Master Chief and Cortana resolve to destroy Halo before it can be activated. While battling the Flood, the Covenant, and Guilty Spark’s Sentinels, Cortana determines the best course of action is to trigger the *Pillar of Autumn* to self-destruct. However, Captain Keyes’ authorization is required to initiate the ship’s destruction, forcing the Chief and Cortana to return to the now-Flood-infested *Truth and Reconciliation* to locate him. By the time they reach Keyes, he has already succumbed to the Flood beyond recovery. Master Chief removes Keyes’ neural implants from his brain and returns to the *Autumn*, where Cortana activates the self-destruct. Guilty Spark, however, reappears and halts the countdown, uncovering the record of human history in the process. Master Chief manually triggers the ship’s fusion reactors to destabilize, and he and Cortana barely escape the ring’s destruction in a fighter. Cortana scans the surrounding space and confirms they are likely the only survivors. She rationalizes the loss of the others, stating they had no choice given the threats of Halo, the Covenant, and the Flood. Though Cortana believes the battle is over, Master Chief insists they are only beginning. In a short post-credits scene, 343 Guilty Spark is seen escaping the collapsing Halo and vanishing into the vastness of space.
