Storyline
On a crumbling tower in the middle of the ocean, Mega Man recovers a large blue refractor. After overcoming the Reaverbots blocking his escape, he boards the Flutter, which departs from the ruin. Unfortunately, the Flutter suffers engine trouble and crash-lands on Kattelox Island. From there, the Caskett family works to fix their ship. But when pirates assault Kattelox's city using massive mechanical weapons, Mega Man steps in to stop them. He defeats the armored robots patrolling Downtown, led by Tron Bonne, and those besieging City Hall, commanded by Bon Bonne. Their leader, Teisel, shifts his focus to the Clozer Woods ruins, but Mega Man defeats him as well. Kattelox's mayor, Amelia, informs Mega Man that the Bonnes are searching for the island's hidden treasure, and that legend warns that if someone finds it, a terrible disaster will strike the island. Amelia asks Mega Man to investigate the island's ruins. In the Forest Ruins, Mega Man discovers a large yellow Refractor. He uses it to power a boat in Uptown, allowing access to the Lake Ruins, where he battles the Bonnes who have stolen the other boats and converted them into robotic weapons. Mega Man finds a massive red refractor in the Lake Ruins, which he and Roll use to repair the Flutter and reach the entrance to the Clozer Woods ruins. Inside, Mega Man unlocks the island's largest ruin, the Main Gate, in search of the reason behind the activation of Reaverbots on the island. On the return journey, the Bonnes confront the Flutter with their mothership, but Mega Man overwhelms them once more and destroys the Gesellschaft. As Mega Man delves deeper into the Main Gate, he unlocks Sub-Cities scattered across the island. While exploring the three, he encounters the Bonnes in the Old City and defeats their latest creation, a massive monster named Bruno. Accepting defeat for now, the Bonnes retreat, though they vow to steal the treasure of the Main Gate once Mega Man retrieves it. After obtaining the three keys from the Sub-Cities to access the deepest part of the Main Gate, Mega Man discovers a stasis chamber containing the ancient robot Mega Man Juno, a 3rd class bureaucratic unit from Eden, a space station orbiting the planet. Mega Man accidentally awakens Juno, who addresses him as "Mega Man Trigger," and realizes that Mega Man is suffering from memory loss. Juno claims the island's population must be purged to make it more manageable and leaves Mega Man trapped while he engages the program in the deepest part of the ruin. With the help of Tron and Teisel, Mega Man escapes the trap and confronts Juno. Despite Juno's transformation into a colossal form, Mega Man defeats him. Even after Juno's body is destroyed, his final words transfer his backup data into Eden's systems, confirming the Carbon Purification Process. Data intervenes, issuing new commands to the system to halt the Purification and erase Juno's backup data from Eden. Data then reveals to Mega Man that he holds all of his past memories from when he was Mega Man Trigger. Mega Man had stored his memories in Data to prevent Eden from altering them. Data promises to restore Mega Man's memory when the time is right. The island's residents hail Mega Man as a hero, and the Caskett family departs in the repaired Flutter to continue their journey. Meanwhile, the Bonnes set sail on a small boat built by Tron from the remnants of other robots, carrying the colossal refractor from the Main Gate with them.
