Super Godzilla is a 16-bit Godzilla title that lets players step into the role of Toho's iconic green giant as he goes on a destructive spree across Japan. The game features two primary gameplay styles: Movement and Battle. In Movement mode, players navigate the city using the D-pad and a mini-map displayed at the bottom of the screen, with the goal of destroying targets such as enemy troops, structures, and collecting power-ups. An animated display above the map illustrates the consequences of the player's actions and movements. When an enemy, such as Biollante or Mechagodzilla, is detected on the map, the game shifts to Battle mode, a side-scrolling cinematic fight where players unleash punches, tail slams, and the legendary atomic breath to deplete the enemy's energy. The game also includes the Fighting Spirit system, a kind of moral gauge that requires players to choose the correct attacks at the right moments to land special moves. Selecting the wrong attacks or missing opportunities causes the gauge to deplete, making Godzilla more susceptible to enemy strikes.
When King Ghidorah unexpectedly attacks Osaka, the military activates the Super X II to track Godzilla and employs a transmitter to manipulate the mutated beast. Godzilla is guided to Osaka, where he engages and defeats King Ghidorah. Right after, Ghidorah's remains disappear and an alien spacecraft emerges. The extraterrestrials admit they were manipulating Ghidorah and demand Earth's surrender. At the same time, another Godzilla appears at Mt. Fuji, and the Super X II lures the real Godzilla to the location for a confrontation. Godzilla faces the new Godzilla, who is later revealed to be Mechagodzilla disguised with artificial skin. During the battle with the robot, the aliens abduct Dr. Shiragami and take him to Lake Ashino. Godzilla follows to rescue the professor, only to be met by Biollante, his plant-based clone. After defeating Biollante, the Super X II rescues Shiragami, and it is revealed that the doctor had collected DNA from Godzilla and King Ghidorah and was using it to develop a serum that boosts a creature's physical abilities. However, the aliens infiltrated his lab and stole the samples, using them to create Biollante. Dr. Shiragami administers some of the serum to Godzilla, enhancing his strength. The aliens deploy Battra in Yokohama, where it lays an egg that is about to hatch. Godzilla arrives in Yokohama, defeats Battra, and destroys the egg before it can emerge. King Ghidorah soon reappears as Mecha-King Ghidorah, having been revived by the aliens, and attacks Yokohama. The aliens disclose that they have scattered several capsules across the city containing Shiragami's serum. If Godzilla can locate all of them before Mecha-King Ghidorah destroys half the city, he will evolve into a more formidable form. He succeeds and faces Mecha-King Ghidorah. The cyborg is quickly overwhelmed by Godzilla's new power and is annihilated. However, the conflict is not yet over. The aliens travel to China, where they awaken an ancient being named Bagan and inject him with a sample of the serum, making him as powerful as Godzilla. The two titans clash in the ruins of Yokohama, and Bagan proves to be the toughest opponent Godzilla has faced. Eventually, Godzilla defeats Bagan, and the aliens withdraw, vowing to return. The serum's effects fade, and Godzilla reverts to his original form. The Super X II deactivates the transmitter, freeing Godzilla from control, and the mutated dinosaur returns to the sea, leaving humanity grateful for his help.
